I'm not opposed to the idea. My main concern, though, is about backward
compatibility of the URLs, especially for those who can't use .htaccess.
In other words: After upgrading to a version where, say, the calendar is
a plugin, the old links should still work as before. This could be done
by replacing calender.php with a simple script that forwards to the new
URLs, for example.

If you need it now, do it now.
